Okay, have put the gearbox back on but the clutch pushrod won't go all the way back in. Looks like the hole in the clutch it goes into is offset. I haven't touched the clutch. What gives?

The only thing that will prevent that is the diaphragm spring is not sitting centre. Maybe the rod got a bend when removing the gearbox (easy to do) have you checked for that.
