Hi bike is 87 k100, I updated one coil, due to a failed original, the coil cover bolt holes no longer line up and the bolts to hold the cover are larger on the new coil. 
If I get another new coil (the black and red updated version) will the old cover work with new bolts?

I ran into that problem and found you need ether 2 of the old coils or 2 of the later coils, could not get the cover on using 1 coil of each type.

You probably want to replace the other old coil since it's probably going to go bad sooner or later.

Had the same issue with the red and black. The old cover wil definitely work but you need different bolts to screw into the mounting frame. NB. If you decide to carry your original working coil as a spare, keep the oem bolts on it.

Thanks everyone for there input. I will save up and get the other new coil, and the bigger bolts to hold the cover.
